basically once you have setup the keys, to navigate the ui you use a combination of the keys you programmed for the dpad or left thumbstick combined with the "a" key to select and the "b" key to go backwards and start and select buttons for some other stuff.
not sure why your usb controller didn't register, for the most part I've had good success with it picking up on any usb wired controller I plug in...
