What if you login to Desktop first ?
Then it's still possible to CTRL+ALT+F1 to switch to console

There are a number of reasons I boot to CLI, they are pretty trivial reasons individually but added together they become more significant.

Now I know what governs the missing icons (originally I had thought it was a random fault), its easy enough to work around but its still something that shouldn't happen.

I had never considered that a boot to CLI needed a settling time, I thought by the time you have got to the user prompt all the system background stuff should be done and dusted.

I suspect that's systemd doing things in parallel rather than the old school sysv way of doing things in sequence. The Pi I have here that mount /home from my NFS server definitely need a minute or two to settle down after a reboot.
The five launch icons I should have are xterm, pcmanfm, remmina, thunderbird and firefox. the two most common ones to go missing are xterm and pcmanfm, both of which I would have assumed have no setting up in CLI? However I do have a very simplistic view of how operating systems should function.
