3. If you maximize windows, for example browsers, it goes over dock, (Not tested if it does it with panel/taskbar?). (Edit2: Under the dock).

I've just pushed out some changes which add an "exclusive" switch to the Dock and Taskbar pages in Control Centre. If exclusive is turned on, a maximised window will not overlap the relevant panel. (This functionality was already in there, but I'd hoped to avoid the added complexity of offering the option to users - looks like it will be needed.)
